According to this (official) page http://www.apce.com/pid10623/changer-de-regime.html, you have to be ready to run your business under a different regime as soon as you go beyond the tolerance limit that's relevant to your business:

2ème situation : vous avez dépassé le seuil de tolérance de 89 600 ou 34 600 euros.

Vous allez alors basculer immédiatement dans le régime fiscal de l'entreprise individuelle "classique". Vous pourrez ensuite choisir entre :

- poursuivre votre activité en entreprise individuelle,

- ou la transformer en société.

I'm fairly sure that they dont make you change regime unless you go over 2 years on the trot, just in case it is a one off.

A few years ago when I was an Autoentreprenneur I'm fairly sure that if you went over the limit you just had to pay the taxes on everything for that year BUT you then had to change the company type to a Eurl or a Sarl for the following year.

I don't think there were any penalties for earning (and then paying your social charges) on too much for one year.
